what sites have the largest limit on a single futures bet? Im seeing a lot of $500 limits, this seems crazy to me. Any reputible sites take over a couple thousand on futures?

Heritage also has a $500 max bet limit.

Intertops works differently and has a $6K win limit.

One of the book that I have tried with highest limit when it comes to baseball is Pinnacle.

If you live outside of the US the Pinnacle would be a good place to look. If you live in the US and are not near any brick and mortar casino then look at Bookmaker.

I personally VERY rarely play futures but I am looking at Bookmaker right now. They, like any book, are always looking to limit exposure so on their mlb futures their 'risk' is different for every team. Two examples are (these are both to win the World Series)

Cinci +7000 - max risk is $285.71

Houston +620 - max risk is $3,225.80

In both above cases the Book's max risk is roughly $20k as that is the approximate payout if either were to win.

Isn't the limit on a single bet?  I think you could bet $500 a day for several days and be OK.  You may want to ask.  They can move the line if they need to.  Not much difference between 1 guys betting 5K and 10 guys betting 500, as long as they get a chance to move the line between each bet.
