Mueller indicting Trump was never an option because of an Office of Legal Counsel policy that prevents indicting a sitting President. Here it is in Mueller's own words..
The evidence we obtained about the President’s actions and intents present difficult issues that prevent us from conclusively determining that no criminal conduct occurred,” Mueller wrote. “Accordingly, while this report does not conclude that the President committed a crime, it also does not exonerate him.”

Let me wrap it up for you. Enough criminal data was collected of financial dealings, shady real estate deals, tax evasion, false financial records etc that SDNY will prosecute him, members of his family & business associates as soon as he leaves office.
