I've used them all, so I feel comfortable answering this.
cbssportsline.com-By far the best website, stat keeping, drafting area, commissioner tools, gameday scorekeeping...the entire site is the best hands down. The down side is that they charge. It's about $130.00 per legue which comes down to about $10-$13 per person. IMHO it's worth it. I've been in several leagues with them for many years...I can pull up what I scored in week 5 in 2007. It's my website of choice. Their injury updates, and lineup suggestions aren't very good sometimes.
ESPN-they have a good interface, user friendly, and do a good job updating stats, and player info, gameday scoring is good. It's a very solid site, and I think they have by far the best lineup suggestions and easily the best injury info. Everytime there is a competing website with a disagreement on an injury, ESPN is right 9 times out of 10.
NFL.com-I don't have a ton of experience with this one, but the website is ok, and the gameday scorekeeping is pretty solid. I've never heard of anyone having big time problems, and I've only played in 1 league on this website and I never had a problem. I still go to other websites for injury and player info.
YAHOO-The worst. The comish tools suck, I don't like the way they rank players, the gameday scorekeeping it ok, but it isn't as detailed as the others. If I can avoid being in a league in yahoo, I try. I am in one league this year, and they have changed the interface a little bit, but it still is at the bottom of my list.
My overall opinion is that if you are going to be in a serious league with the same people year after year, I say pay the money and use CBS. If you're just doing a free league that isn't super important, use ESPN.

I know Paul Charchian (guy who started Fanball). IMO, that site has gone downhill since he sold it. Charch is one of the best fantasy football minds in the country. Fact.
We use ESPN and have for quite a while. Can't complain for being free.
