Stats aren't everything, a part of why Brees stats are so high is because he usually wasn't playing with great defenses so he had to throw more and put up more points. Also, he's a gunslinger style QB unlike precision passer Brady so he's going to put up the bigger numbers naturally anyway. Yes he's clearly up there among the best but he doesn't have the level of achievements that Brady has. Argue those things are team oriented all you want, the most important thing in this league is winning and making it to those big games. It's not like he was short of good teams.

If I need someone to be my fantasy QB and accumulate points I'll go Brees. That's where you confuse him for being greater.

But if I have to choose between the 2 and I only live if my team wins I'm choosing Brady 10/10 times. 

What's more important? I like the greatest winner.

Tom Brady has played in as many Super Bowls as the Broncos, Steelers and Cowboys have IN THEIR FRANCHISE HISTORIES. And he’s played in MORE Super Bowls than all other franchises.
