Jared Rhoden added 11 points and six rebounds for Seton Hall (11-8, 8-5 Big East), which has won two straight after a three-game losing streak.
Jalen Gaffney scored a career-high 20 points for Connecticut (8-4, 5-4), which was playing for the first time in 11 days after two games were postponed due to COVID-19 protocols.
R.J. Cole and Adama Sanogo scored 12 points each in coach Dan Hurley's first game as UConn coach against his alma mater.
UConn also played its sixth straight game without leading scorer James Bouknight due to an elbow injury,
Mamukelashvili scored 14 points in the second half and finished with seven rebounds. He hit a 3-pointer after the Huskies opened the second half on a 7-0 run that closed an 18-point, first-half deficit to 38-36. Cale followed that with a fast-break jam to restore a seven-point lead.
Connecticut got no closer than four the rest of the way, and a steal by Mamukelashvili with 25 seconds left pretty much sealed it.
Cale finished 7 of 13 from the floor and 3 of 6 from deep.
The win was the first for Seton Hall against Connecticut since Jan. 3, 2012. This was the first meeting between the two schools since Feb. 10, 2013. The Huskies had won 13 of the last 14 games.
Seton Hall jumped to an 18-5 lead eight minutes in behind nine points from Cale and six from Mamukelashvili. Down 36-18, the Huskies closed the half on an 11-2 run with five points coming from the line to complement a thunderous dunk by Andre Jackson.
Cale scored 11 points in the first half to lead the Pirates while Gaffney scored nine off the bench.
