Other than the last 6 minutes the episode was pretty boring.

I think they will get into this further when the show picks up. My guess is that Herschel didn't know the little girl was Sophia. Think about it, most likly 95% + of the population is walkers, most likly he just thought this was another girl. Another reason he might not have told them (even if he knew Sophia was a Walker) was he didn't want them to know Walkers were in the barn at all, as they didnt find out till the last episode

I disagree but see your point. They have only been at the farm for roughly 2 weeks and it isn't even their land to do what they want. I really thought Shane was going to pull a gun on Herschel and demand he let them stay.

I think the scene where Herschel, Rick and that young kid captured the Walkers by their neck with that rope those were just random walkers that He knew that lived near him.

In the scene before Hershel goes and ask for Ricks help and Ricks help only, the kid comes into the room where Hershel and his daughter are talking and says "It happened again.." They go get Rick and the snatch up the walkers.. I assumed by "it happened" he mean they got out..
And going back to the walker in the well, probably over analyzing but I thought that was the first indication there were walkers on the premises and they were having trouble containing them..

Also, when Maggie is talking to Herschel about letting the group stay, Herschel says there are plenty of farms in the area and Maggie replies they are all burned or filled with Walkers. I'm pretty sure the Walkers didn't escape because the only entrance was the one up top, and if two Walkers escaped, they all prolly would have. I could be wrong though.
